Never felt this issue and done a 300 mile round trip.

Most of the dick locks should fit in under the seat i never leave mine without it on after mine old bike was stolen from outside of my house. Its not the best disk lock but its a deterrent as well as a lock.

Maybe you tyres were really flat and a little deflated you will notice a big difference if the tyre pressures were low on the old tyres in comparison to the new tyres.

Usually pressing and holding both buttons lets you change the time.

Ye sometimes it can be a pain in the arse. Not sure anything can really be done about it, I suppose if you file some metal off its not going to fit right at all and be wobbling around noticeably.
